Boljoon Parish Museum occupies the ground floor of the church convent, a space once used as a storage bodega before it was converted into an exhibit hall for the parish's ecclesiastical collection. The museum is arranged across three rooms and holds one of the more substantial small-town heritage collections in Cebu. On display are chalices and other liturgical vessels, ornate vestments, santos (carved saint images), paintings, jewelry, relics, and archaeological finds recovered from burials on the church grounds. A particular highlight is the set of parish record books, some dating back to the 17th century, documenting the town's religious and social history since Spanish times. The collection's significance was underscored when a set of carved pulpit panels stolen from the church in the 1980s resurfaced decades later in the custody of the National Museum, sparking a long-running dispute over their return. The museum keeps regular public hours and charges a modest entrance fee.
